The main purpose of SingleFile is to save displayed pages. However, you can save multiple URLs by clicking on "View pending saves..." in the context menu and click on the "Add URLs..." button.

It's technically complicated to save scripts reliably. You can try to disable disable the setting "Other resources > remove scripts". I cannot guarantee it will work as you expect though.
