Since the demise of Yooper, I've had to resort to using various PDF software apps, first to print out a web page, and then using whatever (PDF) application to then apply the various colour highlights.
Unfortunately, even with this most welcomed addition, I still won't be able to print out my (colour-coded) highlights on the fly, so to speak.
Having said that, I will (providing I have highlighted all) still be able to make a copy of a web page with the likes of Pixir Grabber, or with some other similar web capture add-on.
It's not perfect, but there are enough colours to keep me happy in my colour-coding, highlighting text ways. :)

I don't know anything about PDF internals. I've read that Inkscape can highlight PDF's, and there are other programs, but I've never tried these.
To include the highlights in web page printouts, you have to check "Print background colors" in the "Options" tab of the Print dialog. Let me know if that doesn't work for you.
