I like this extension, but it uses cookies to store preferences, so I now have to clear cookies selectively and can't just clear them all. Not sure if I will keep it.

Thank you for the compliment. The Preferences are actually stored in the browser. If you go to about:config and filter on "surfcanyon" you'll see them. The cookie is primarily used for load balancing. If you'd like to have Firefox block the cookie the application should still work fine.
